Cjdns is a layer 3 router that uses public key cryptography to
generate an IPv6 address in the 'FC' range (Unique Local Addresses).

It verifies a node's identity with the same cryptography, after
which nodes can participate in a DHT which stores information about
the topology of the network (constructed via point to point links).

Each node can expose a TUN interface to its user. Everything which
passes through that TUN is encrypted (end to end).

Links /can/ be formed over the internet, meaning cjdns can act like
a VPN if you want it to, but its DHT runs exclusively over the same
channels as its encrypted links. As such, it's suitable as an
independent mesh networking protocol which functions without the
need for a secondary bootstrapping network.
Maidsafe (as I understand it, I'm not affiliated with the project)
is a distributed filesystem, the mechanics of which I'm not
    comfortable explaining.

Hopefully that clears things up a bit.
